چکیده

The exploitation of clinical reports for generating alerts especially relies on the alignment of the dedicated terminologies, i.e., MedDRA (exploited in the pharmacovigilance area) and SNOMED International (exploited recently in France for encoding clinical documents). In this frame, we propose a crosslanguage approach for acquiring automatically alignments between terms from MedDRA and SNOMED International. We had the hypothesis that using additional languages could be helpful to complement the mappings obtained between French terms. Our approach is based on a lexical method for aligning MedDRA terms to those from SNOMED International. The concomitant use of multiple languages resulted in several hundreds of new alignments and successfully validated or disambiguated some of these alignments.

Combining terminologies and ontologies to integrate biomedical information

The post genomics era is characterized by huge amounts of biomedical information, distributed in multiple databanks (e.g. SWISS-PROT, OMIM, LocusLink, GenBank, as well as many others). Despite recent efforts to provide standard ontologies such as Gene Ontology, semantic heterogeneity is a major obstacle to information integration. Each databank has its own identifiers for genes and gene product...

Automatic methods for mapping Biomedical terminologies in a Health Multi-Terminology Portal

Terminology mapping is an important and crucial task to improve semantic interoperability between health care applications and resources. In 2009, CISMeF created a Health Multi-Terminological Portal (HMTP) to search concepts among all the health terminologies available in French (or in English and translated in French) included in this portal and to browse it dynamically. To map terminologies i...

What Four Million Mappings Can Tell You about Two Hundred Ontologies

The field of biomedicine has embraced the Semantic Web probably more than any other field. As a result, there is a large number of biomedical ontologies covering overlapping areas of the field. We have developed BioPortal— an open community-based repository of biomedical ontologies. We analyzed ontologies and terminologies in BioPortal and the Unified Medical Language System (UMLS), creating mo...

Coverage of Phenotypes in Standard Terminologies

Objective: To assess the coverage of the Human Phenotype Ontology (HPO) phenotypes in standard terminologies. Methods: We map HPO terms to the UMLS and its source terminologies and compare these lexical mappings to HPO cross-references. Results: Coverage of HPO classes in UMLS is 54% and 30% in SNOMED CT. Lexical mappings largely outnumber cross-references. Conclusions: Our approach can support...

Interoperability between phenotypes in research and healthcare terminologies—Investigating partial mappings between HPO and SNOMED CT

BACKGROUND Identifying partial mappings between two terminologies is of special importance when one terminology is finer-grained than the other, as is the case for the Human Phenotype Ontology (HPO), mainly used for research purposes, and SNOMED CT, mainly used in healthcare. OBJECTIVES To investigate and contrast lexical and logical approaches to deriving partial mappings between HPO and SNO...
